Not sure if you selected the "control from here" to another part, though that has never been an issue for me if you have an actual pilot in the cockpit

But it sounds like you need to set up a comms network of relay satellites to keep things working. You can also set up the game or change it in the save difficulty settings to increase comms ranges.
